Tokyo Youth hostels and other cheap options are in fact available in Japan. If you are looking for a cheap place to stay in Tokyo, there are many options thousands of yen cheaper than hotels. Consider spending the night in a comfortable booth at an internet cafe if your budget is really an issue.

Another great and even entertaining option is to spend the night at a manga kissa. It is typically a place where you can surf the internet, enjoy an immense library of manga and dvds, have unlimited drinks, cheap food, and plenty of other games and entertainments such as billiards, darts, and video games. You can usually rent a small booth large enough for sleeping in for the night and the cost would rarely be more than 2500 yen for 8 hours. Manga Kissa are especially common in Shibuya, Shinjuku, and Ikebukuro.
Bagus Gran Cyber Cafe
This chain cyber cafe has many branches throughout Tokyo. They charge 1500 yen for 8 hrs. So it is a reasonable price.
In Shibuya: leave the JR Shibuya station via the Hachiko Exit, crossing the street in the direction of Starbucks, turn left and keep walking, stay to the right of the 109 building and after a block or two Bagus Gran Cyber Cafe will be on your right.
Manga Hiroba
This internet cafe located in Roppongi charges 380 yen for the first hour and 300 for every hour after, so 8 hours would cost 2480 yen.
Directions: take the Hibiya or Toei Oedo line to Roppongi leaving through exit 3, easy to find it along Gaien-Higashi street.
